The mitochondrial DNA of the kinetoplastid protozoa consists of thousands of minicircles and 20-50 maxicircles all catenated together into a single network of DNA, known historically as kinetoplast DNA. The maxicircles are the homologues of the informational DNA found in other mitochondria and encode two rRNA genes and a set of structural genes. No tRNA genes are encoded in this genome. Several of the of the structural genes are 'cryptogenes' whose transcripts are edited to produce translatable mRNAs. Translations of the genomic preedited versions of the cryptogenes are not provided. Sequences of the mature edited mRNAs and translations are provided in the associated entries. The 'preedited regions' noted as misc_features are regions of the mRNAs to which uridines are added (or deleted) by RNA editing. 'MURFs' are maxicircle unidentified reading frames. The initiation point of cytochrome oxidase III, and MURF [1],[5] are annotated as undetermined because the probable start codon has not been identified. The only difference in codon usage from the universal genetic code is TGA=W. Guide RNAs or gRNAs are small RNAs that contain short pieces of the edited sequence information and are thought to mediate the editing of the preedited transcripts of the maxicircle. gRNAs have 3' oligo-[U] tails of heterogeneous length (5-28 nt) added post-transcriptionally by the mitochondrial terminal uridylyl transferase [13]. The gRNAs appear to be primary transcripts since the 5' ends have di- or tri-phosphates. 3'-truncrated gRNAs exist also at a low frequency [13]. Note that the localization of these genes in the maxicircle genome have no relationship to the lacalization of the cryptogenes for which they mediate editing of the preedited transcripts [10]. The extent of editing varies from a few uridines added at a few sites, to 30-40 uridines added to 10-20 sites, to hundreds of uridines added over the entire length of the RNA [8],[7],[9],[18]. This latter type of editing is termed 'pan-editing' and requires multiple overlapping gRNAs for the entire region to be edited properly [16]. Editing proceeds 3' to 5', both within a single editing 'block' (=single gRNA) or within an editing domain [11]. The RPS12 and ND7 genes have several editing domains which appear to be edited independently, 3' to 5' [18]. In some cases editing creates AUG methionine translation initiation codons [7]. Partially edited RNAs, edited only in the 3' direction of a domain are also found in steady state mitochondrial RNA [11],[18],[17].
